Yes you can just follow these steps and you will be o.k

STEPS:
1.Disconnect and remove the six 6-volt batteries from the golf cart.
2.Arrange the three new 12-volt batteries in the battery compartment of the golf cart so that the jumper cable can span the distance between the positive and negative terminals of adjacent batteries
3.Assign a number (1, 2 ,3) to each of the batteries for the purpose of following the description of the connection process. Connect a jumper cable between the negative terminal of battery #1 and the positive terminal of the battery #2 by sliding the connectors on each end of the jumper cable over the terminals and tightening down the nuts securely.
4. Connect a jumper cable between the negative terminal of battery #2 and the positive terminal of the battery #3.
5.Connect the positive lead from the golf cart to the positive terminal of the battery #1 and the negative lead from the golf cart to the negative terminal of the battery #3 to complete the job
